IIUC,将0替换为NAstack(默认去掉NA),并将索引转换为列表:

df.replace(0, pd.NA).stack().index.to_list()

输出:

[(0, 3), (0, 4), (1, 0), (1, 2), (1, 3), (2, 0), (2, 1), (4, 0), (4, 3)]

匹配输入:

0  1  2  3  4
0  0  0  0  1  1
1  1  0  1  1  0
